Hi, Thanks for your question. To be honest with you, that was basically my personal experience, and I have no standard answer to it. :) I agree with the point you brought up, that it might actually take less energy for the cellular trancription/translation machineries to carry out a complete cycle of transcription/translation of a smaller gene. My explanation is, there is less chance for the premature termination of transcription/translation to ocurr since the gene is smaller. For instance, longer genes might have more "rare codons" for the host bacteria (bacteria have less corresponding tRNAs for these codons. One example is the arginine codon AGA) It is believed that the rare codons cause pausing of translation in bacteria.
